I mean, Madara DIED, then Indra migrated, then Madara revived himself with a delayed Izanagi. So, when Madara implanted Hashirama's cells in himself, he didn't have Indra's chakra anymore to mix it with Asura's, so he shouldn't have obtained the Rinnegan.

EDIT: The problem with Indras and Ashuras reincarnations is that the both souls need to be free from their host to reincarnate into new hosts. Madara held Indras soul long after death of Ashuras vessel (Hashirama).
