Later we knew that the Juubi or rather Kaguya, tried to take over Obito & that he was struggling inside.

It's exactly the same process that we saw today (Madara taken by Kaguya).

But only this time, She succeeded. Let me tell you why!

I believe it was because this time, She cooperated with her Will (Kuro Zetsu).
She was doing something from inside & Kuro Zetsu was helping from outside thus it was much more force used on Madara then it was done to Obito (nonetheless, Obitos Will is unmatched!). She failed to take over Obito so She learned from her mistakes & did it differently this time & with much more Power (can't believe that I'm defending Madara right here Lol).

Other thing I want to mention is this. Obito, imperfect JuubiJin. attacking Naruto & Sasuke.

I think it's save to say that it wasn't on a whim. It was because Kaguya sensed that the Chakra of Naruto & Sasuke was not like the others & eventually a Threat to her (her Sons, Hagoromo & Hamura). As we know/assume that She lost to them.

Also, She/It/Juubi saw Naruto as a Threat & actually reacted to him & saw Hagoromo in him.

Sound legit.

I doubt that Obito's will is stronger than the legendary Madara, but with a surprise attack from white Zetsu, it could be a reason.
Personally I think its a stupid way to end the re-rise of Madara,even a little more exaggerated to bring her back at this time in the story.

I am pretty sure that she saw that the jutsu that the Sage put into Sasuke and Naruto was dangerous so she threw them away because she was originally gonna absorb them.
