The rinnegan just outclasses the EMS, and Sasuke doesn't have the skills or legendary weapons that Itachi has to be able to deal with Pain.

Sasuke can have his chakra stolen, be shinra tenseid to a path to be stabbed, have his soul stolen, he has no way of dealing with the dog summons. And as always there is chibaku tensei to seal the deal.
