The dragon is avoided via body flicker and merging the ground.

You're also not mentioning that if Nagato summons the Gedo he will become impaled like he did in canon, and be a sitting duck for Mokuton spikes.

He won't be impaled since he is summoning it with the paths now instead of himself. Remember this is a six paths versus Hashirama not Nagato vs Hashirama battle. Probably animal path or Naraka path will summon Gedo. Furthermore, the only reason Nagato was impaled was cause the Gedo needs to be fueled with Chakra, however, at the time Pein fought Naruto, there had already been many bijuu sealed into the Gedo, so neither Nagato's paths or he himself would have needed to be impaled, this is why Obito with one rinnegan was able to summon it without being impaled in the war, because of the bijuu chakra inside it.
