It's unknown if he used clones, as he was only seen holding them, not forming them, and there are numerous other instances of him utilizing clones while in SM too.

Regardless of the mode, he can do it now. They don't influence his chakra control or ability to do a one handed Rasengan.

No the clones were just hidden in the darkness. Even after getting sm he still needed two hands like when he fought the third raikage. Naruto can do it in base now most likely, because am doesn't provide any extra chakra control.

I believe that was SM Naruto who made that Rasengan, he was standing still for a while since Obito and Minato were going back and forth. He really should be able to use Rasengan one-handed in base mode now since Kyuubi doesn't mess with his chakra anymore.
