Danzo destroyed it as he died with his technique, reverse four seals some shit attack. Really cool move.

Danzou had crushed Shisui's eye himself before he died so that Obito wouldn't gain access to Kotoamatsukami, so Obito wasn't able to do anything with it.

Danzo crushed it by using Reverse Four Symbols Sealing Technique so Obito couldn't take it from him.

As mentioned above, he smashed it himself, then tried sealing Obito and Sasuke in with the Reverse Four Symbols Sealing Technique.
