The landscape used is the same. You can tell just by looking at the shape of the water. But wait, weren't edo's used all over the place? Oh I see..

The landscape is simply the entire map that represents the whole ninja world( reasonable since it's a world war), then we can say, judging by looking at the picture, that the Shinju is about 10-15% the size of the entire ninja world.

This means the Shinju is large, extremely large.

The second scan isn't that clear but if you look at the anime, the map of the war is the same as the landscape the Shinju is depicted in. This means the diameter of the Shinju's base covers about 10% of the entire map.

It doesn't work like that. The Japs have a very poor sense of dimensions, everytime they draw something huge they change their mind on its size or fail at visualising how large it would look in a different scenery.

For example... look at how big the Juubi is shown to be here (it's just a bit larger than Kurama):

Well, if he's not accurate of his drawings, you can't calculate the size of the tree with just one panel, since he'll just draw it differently the next one. We have to rely on simple common sense.

Many mountains are visible on the other panel, and it seems to go beyond the clouds. Now, if you live close to mountains you'll notice this scale is false, as 1km tall mountains are tall enough to reach out to the clouds and beyond, but let's assume Kishi has no idea how much distance there is between mountains and clouds, and that those mountains really are 500m - 1km tall as any mountain usually is (**** imperial units by the way).

I would bet that tree is around 5km - 10km tall.
