I feel like they're preparing against someone way worst, Kaguya's enemy. I mean he was trying to re-create Akatsuki, why would Kaguya's enemy wants to create Akatsuki ?

But on the other hand, Akatsuki was indirectly Kaguya's. Kaguya => BZ => Madara => Obito => Nagato/Yahiko (Akatsuki creators)

So in a sense the enemy Kaguya prepared against was Akatsuki's enemy. And now this Shin guy re-creating Akatsuki which was enemy of Kaguya's enemy. I think Shin and Sasuke/Naruto will be ally in couple of chapters.
