So can a sharingun not tell the diff if someone uses a kage bushin?

That's where he tried to use genjutsu on kakashi.

If itachi can't tell right away then that puts him at a distinct disadvantage against many ninja!

Sharingan can see chakra flow. But Shadow clones use chakra from the original one (etc Naruto)

This would mean that both clone and original have same chakra. With make it impossible for sharingan to tell different.

Presumably not, since each Kage Bunshin has the same level of chakra.
Sasuke was able to identify the original Naruto from his clones only because he was using the Sharingan to track his movements before he used Kage Bunshin.

Nope, due to the fact that Kagebunshins distribute the chakra evenly and are basically perfect clones
