Maybe the Sharingan was the all the hate and malice of the Juubi that leaked into the elder son when he was conceived. So6P was stated to have become the Juubi Jinjuuriki until he used the last of his strength to separate the juubi into the nine bijuu etc. etc.
The Juubi is what we see possessing a nine tamoe sharingan:
I don't know where it definitively states that the Sharingan is a decendant of the Rinnegan. We only know that the two Doujutsu are related because Sharingan is one pre-requisite of unlocking Rinnegan. My theory is...the power of the juubi (sharingan) plus the life force the Sage needed to posses the first Rinnegan ever, creates the ability to utilize BOTH doujutsu techs feely as we see in Madara.
Sharingan senses chakra, predicts and copies movements, and special hidden abilities like amaterasu and s/t while rinnegan allows weilder to utillize all elements after developing them and control the paths etc.
The abilities are not that closely related, so how did the Sharingan derive from the Rinnegan.
The Byakugan also senses chakra and increases field of vision which is closely related to the abilities of the Sharingan.
So, in theory, the Juubi was what passed abilites to the elder son, and the Sage passed his abilites to the younger son.
