Its because they use A-B-C logic.
Just because one person beats another it does not mean that they are overall more powerful or if someone gets beat that they are weaker.

Many factors come into a fight.
However nagato at his prime is still stronger and capable of beating naruto in a fight any day of the weak.

Naruto has one main attack and that can be absorbed.With no ma and pa on his shoulders or any clones on standby if they got into a fight nagato would ravage him.

Nagato is still > BM. lol. Literally, Naruto is like a chakra donation center for Nagato. Preta path can absorb nearly all of his Ninjutsu and cloaked arms.

Preta and Deva path take this.
Animal path as well would be a challenge for Naruto.
