Didn't he do the Rinne Tensei seal at first, then changed hand signs? I think that's why.

Look at the end of 636, that's when Obito is first starting to use Rinne Tensei. Then in the next chapter, 637, Obito switches up the hand signs and that's when Naruto says "Hey, Sasuke!" But Sasuke charges in anyway. We see in this chapter that the signs were indeed different.

Madara was just controlling obito through the rods, but obito did the hand seals before he's completely comtrolled by madara.

Because the process was happening until Obito forced himself to make the other seal. Obito stopped himself that's why. Seals don't predate the jutsu the chakra manipulation is taking place the seals are just to harness the chakra and focus it on a specific action.
