His Sharingan may have completely mixed with his Rinnegan, meaning if he activates even the basic Sharingan in the right eye his left automatically goes to Rinnegan. He most likely can completely deactivate both eyes though.

Edit: Rinnegan can't be deactivated, in canon no live real rinnegan user can revert their eyes back.

Madara didn't have it activated, once you activate it you can't go back, it's the same with Lelouch in R2, he can't deactivate it, it got deactivated by sealing it, after he got his memories he activated it and he can't deactivate it again.
