That's simply an drawing error. Even Jūbi was shown with six Tomoe sometimes.

Guys I'm pretty sure it's red, juubi has a red Rinnegan with 9 tomoes same as sasukes eye and don't compare sasukes Rinnegan to hagoromos cause hagoromos Rinnegan doesn't have tomoes.
