So killing Naruto and Bee would only resulted in the death of more people since Naruto was the one to help rid all of the white Zetsus transformed into Alliance members, he had KA which freed Itachi who teamed up with a Naruto and Bee and help take down Nagato, then he went to help take out Muu (half of him), 3rd Raikage, blocked Madara's wood jutsu that would have killed a lot of people, he took down Obito's Edo Jinchuurikis, and all of this before the Juubi was revived. Sasuke action as an Akatsuki member actual cause those thousands of death not Naruto and Bee surviving.
