If Danzo was using Izanagi in order to wait for Shisui's eye to work again, then he intended to use it but never got the chance. If he intended to stall the fight with Sasuke until he could use Shisui's eye, then he intended to use it on Sasuke but for some reason didn't. Either because he was unable or he never got the chance.

Itachi was plot-protected when the disease didn't kill him or when he was able to activate his Susano'o faster than lightning but later was never able to do it again. Every character has been protected by plot and most strong characters are defeated by plot. Same as Sasuke will lose because the plot demands it in the same manner as with Kaguya and Madara.

Naruto hasn't defeated a single major villain alone. He required major help with Haku, Pain, Nagato, Obito, Madara and Kaguya. Sasuke is also on pair with Naruto right now. They both have 9 Bijuu, they both have one part of Haogoromo's power and they both have their respective powers besides that. They all have access to all the elements, though Sasuke has the upper hand as Naruto needs Sasuke alive while Sasuke doesn't need Naruto alive. Technically speaking, Sasuke has a higher chance of winning.

Point? Danzo was hesitant becuz he thought he had the upper hand with a hostage and got stabbed. Kakuzu would have killed Naruto if he wasn't so stupid as to try and jump in the air to confront Naruto. Knowing he can strike from a distance. He could've put strings underground killed Naruto's clone before he finished the jutsu and used his strings to kill Naruto,

Kaguya would have stood a much better chance if she teleported to the acid dimension and then merged with it.
but plot happens and we move on.
