Just because he's your favourite character, doesn't mean he's the strongest. The show is called Naruto and it's about him. He's not the strongest either. Sasuke is what's known in story-telling terms as a "foil", a person who serves to provide conflict or contrast the main character, usually in the form of a rival or recurring enemy. Sasuke is Naruto's foil. Doesn't mean that he can beat Naruto. Sasuke beat Naruto at the Final Valley because of DRAMA. It's this little word that means "to keep the story frickin' interesting". Nowadays, even with his fancy-shmancy EMS, Naruto would own Sasuke.
Now, my next point; I'm not gonna sugar-coat it - Madara rapes Sasuke up the arse. Now, I know that ABC logic doesn't work in Naruto, but in this case, it does. The kages kicked the living crap out of Sasuke at the Kage Summit, forcing him to be saved by like three different people. Bring on the war; Madara toys with kages for several chapters, and then absolutely molests them off-screen once he got tired of playing around. Tsunade was ripped in half. IN HALF. When Madara gets serious, he's unstoppable. When Sasuke gets serious, he needs Itachi's help to beat Kabuto. And is basically useless in that fight, Itachi did all the work.
Now, for all you people saying "Of COURSE Sasuke would beat Madara, he's got the EMS!" News flash for you; so does Madara. Who is about 100 years old and currently immortal. And who's upgraded the EMS to a higher stage. And who has unlimited chakra. And who is infinitely more experienced. And who has the Mokuton and the Perfect Susano'o. And who has Senju DNA. And who, may I say again, took on all five kages at once, yawned off every single one of their attacks and then demolished them (I like to imagine he did it with his eyes closed and one arm behind his back). All against a 16-year-old boy who thinks he knows about torment and who is most likely completely off his rocker. Madara would rape the shit out of Sasuke. End of story.
As for the ten-tails theory, it's not bad, but I just don't find it that appealing personally.
