If I remember correctly, didn't he say that it was her own fault for being stupid enough to let herself taken as a hostage? Sasuke in that arc didn't give a damn about anything aside from his revenge.
While he probably didn't actively wanted to kill her, he also didn't care that she was used as a hostage. To him, she was nothing more than a slight burden that stood between him and a part of his revenge. If he hadn't wanted to kill her, he would have figured out another way to attack.
Instead he had no problems stabbing her together with Danzo. I can agree that he hadn't wanted to actively kill her, but it's obvious that he didn't care about her at that moment.
And I'm pretty sure he really meant to kill her with his Chidori afterwards. Back then he wasn't really sane and I really doubt he would have thought of cauterizing Karin's wound.
