The only reason Sasuke couldn't strike Kaguya was because she already had her guard up while watching Naruto and Sasuke. When Naruto cut off her arm Kaguya had her attention mostly on Sasuke. If it was the other way around Sasuke could have easily cut her arm off with Chidori.

I guess you're forgetting where Naruto was being the decoy and was matching her blows and even took her hit while setting up for Sasuke's PS to attack Kaguya but PS dissolved after they clashed. So how did PS dissolve from the clash when Naruto was only hit back and shown no signs of injuries? Clearly Sasuke was being the decoy this time because he remembers what happened before.

How would he chidori her in the air? His hawk was already hit by Kaguya's hair, bypassing Sasuke's Susanoo and it even hit him through his Susanoo. Bijuus are the Ultimate form of chakra, PS being compared to them in destructive capabilities while BM shown to be able to match 5 Bijuus in power when not at full power. EMS Sasuke already shown to be jealous of BM Naruto's power and this is a none full power BM Naruto since Kurama was low on chakra and borrows some chakra from Yin Kurama
