Kirin didn't even touch yata, kirin only touched Itachi's susanoo. If Itachi pulled out yata then it would have been nullified and Itachi would have taken no damage. Itachi didn't take out yata until after blocking kirin with susanoo

He likely didn't have the time to take it out, which is why it was only blocked by susanoo. If it had been out kirin would have been completely nullified though. I'm not arguing that he blocked it with yata, the guy i quoted said it was.
