Kakashi's chakra reserves increased to the point where he was using Kamui, KBs and Raikiri non-stop... that's a dramatic improvement from ES Kakashi who used Kamui 2/3 times and was left incapacitated. As for his physical body being able to take it, he quickly recovered after having used PS, Kamui Shuriken and Kamui Raikiri in one short stint. Oh, and his chakra was only replenished once, to transport Gyuki. Battle experience and pushing oneself physically increases chakra... Kakashi did that to the extreme, so God knows what a 100% Kakashi's reserves are like post-War.
