The Bijuu inside Naruto have not been removed.

He never had the bijū to begin with. He only had their powers and chakra. Technically you could say he had them, but that's not the right way to say it. Madara absorbed them to become jinchūriki, who in turn got absorbed by Kaguya. Kaguya had the bijū. Naruto had only access to their powers, hence why after Kaguya was sealed the bijū appeared again.​
