Ye I got the same feeling, losing Sasuke as an ally for Madara would probably create a setback in his plan.

Itachi must have known that Sasuke most likely would team up with Madara, I suppose that's why he resorted to giving Naruto 'something' so that he can help/defeat Sasuke in the end.
