Kaguya isn't a Jinchuuriki or a Bijuu. She's a human who ate the Shinju's fruit. The Juubi is merely a creation of her will, and the Shinju was involved. And Hagoromo only had those after becoming a Jin, not before. He still beats Sasuke.

If she wasn't the host, she wouldn't have a large chunk of chakra, as the fruit was eaten, but the beast still had it's own reserves.
