He isn't evil, but he has his own point of view on things and he is going according to his beliefs.

He's not evil. He has good intentions, but his actions are extreme. In his deep thought during this chapter it mentioned he wanted to get rid of the twisted system, because he wants to maintain peace. Maintaining peace isn't bad or evil at all unless you pull an Obito. Sasuke may try to sacrifice Naruto and Bee for it, keeping in mind that he would be losing his best friend, in order to obtain a peaceful structure. He may live forever with rejection and having to live with the sadness of losing his friend, but his willingness to make a sacrifice shows that he cares more about Konaha than most people think. He's not doing this only for himself, he's doing it for Konaha. But his decisions are selfish because he's doing it without consulting his peers, stubbornly charging ahead, causing more issues between himself and others. Sakura is just sad because she thought she could finally see Naruto and Sasuke united, but their differences are once more tearing them apart. She knows a fight between them is inevitable, making her sad. Eventually she'll have to choose between protecting her love or best friend if the two fight. HE doesn't want to get rid of the Juubi just because, he wants to kill it because of the threatening affect the power of the tailed beasts have on the village. It's a good plan, but very irrational, extreme, and unpopular. Everyone wants to see Sasuke as considerate to everone's opinion and not become a total psycho like Obito. I doubt he'll become an Obito, but I know he wants to fight for what he believes is right which is a new , peaceful ninja system. He's not manipulating people like Madara and Obito, he still has faith in humanity too. So he's not evil, he's just too stubborn and thinks he's right.

I'm glad this happened, Sasuke and Naruto's clash of views will spawn into their final fight, which is what we've been waiting for since the beginning of Part 2. And yes as stated before it is another Hashi-Madara story, also stated by Sasuke in the Manga He and Naruto are destined to fight.
