He didn't want Sasuke's eyes, he used that as an excuse to fight and make Sasuke more defensive. If Itach wasn't sick he could have killed Sasuke if he wanted, instead he used his last breath to try to keep Tobi from Sasuke and keep Sasuke from learning the truth so he could live peacefully finally as a shinobi of the leaf. The reason he didn't kill Sasuke as a child either was becasue he knew Sasuke wasn't a part of the conspiracy and he knew Sasuke had potential.
