In real life, it completely depends on the situation. Ninjas specialize in stealth and would definitely have the advantage if they caught a samurai unawares. That being said, if the ninja doesn't kill with the first attempt, and the samurai is actually armed for battle, the ninja would be prey to their samurai opponent who possess full body armor and a sword of much higher quality. Samurai were also more skilled in sword combat.

There was a fun, though not completely accurate of "Deadliest Warrior" about this.

But no, the samurai as a whole in Naruto couldn't stand up to the ninja. Too many disparities in ability.

Oh, and real world ninja were real. They were employed as spies, servants, etc. Often by the samurai, ironically. But more often by the lords and other nobles. (Many daimyo were from samurai families, though, so really there's not as much divergence there.)

Samurai will win , samurai has more technic in fight .
Ninja fights is cheap since they attack from behind .
The samurai never ever kill his opponent from back .

Look at hanzo vs. meifune round one hanzo kicked said samurais ass. Second round hanzo released himself and saved everyones ass by telling them what he was doing. The only samurai that stand a chance other than meifune are samurai from Afro Samurai. Furthermore the only shinobi that would loose too a samurai are fodder genin left in the villages. Just incase you forgot meifune was being controled by danzo with out knowing it. So having debunked your conclusion ninja> samurai.. Seriously what manga are you reading I just reread the conclusion of hanzo vs. meifune and hanzo committed sukepu and then was sealed by a ninja. Again wtf?
