He called Naruto's feelings for Sakura correctly, and Sakura's when she lied to Naruto. Why would he suddenly not call it now? Sai isn't an expert in his own emotions, but I believe as a member of ROOT he is supposed to be an expert in reading people for what they truly are, not what they say or look like.
