I believe Sakura would win with some difficulty.

Base modes. Sakura is much faster, is smarter, and physically stronger than chouji.
Chouji's attakcs are slow, and straight forward, easy to dodge.
He can turn into a giant, but as I recall his giant form was overpowered by a cursemark 2 Jirobo who is no way near stronger than current sakura. Not only that, he would be a huge target for Sakura as she would be able to use her speed to attack his feet/legs bringing him down.

Sakura in her new mode vs Butterfly Chouji

Chouji now has a speed upgrade so he may be faster, or same speed as sakura (average speed). As for physical attack. I have never seen chouji land a punch ever that cause so much collateral damage, where as Sakura is nearly or as physically strong as Tsunade. Nobody has ever commented on chouji's physical power, while everytime sakura throws a punch everyone is either impressed, or comapring her to tsunade. So it should be clear as to who has the more raw power.
If sakura does take damage, she can heal herself. A gaint chouji is a bigger target for one of Sakura's OP punches.

I agree that now Sakura > Choji. No way he's tanking a punch like that.
One flaw i noticed in your argument: "His giant form was overpowered by a cursemark 2 Jirobo who is no way near stronger than current Sakura".
His attack in BM back then consisted in letting himself drop on top of the opponent and he couldn't handle that form after that, he improved drastically since then.

Her only most current power up is better enhanced strength. That doesn't allow her to get any closer to Choji then before. If Choji plays his cards right, he definitely can win.

, BM Choji can easily counter with butterfly bullet, which would effortlessly overpower Sakura while in mid-air, as she doesn't have any support from her legs to hold her back. As long as he keeps his distance and doesn't allow Sakura to land a punch on his foot or wherever, he's good and can still fly over her and stomp.

Sakura wins. Choji's hits aren't fast enough to nail Sakura and she evades them, then counerattacks and ends with a punch. If he tries to dive bomb her she can punch the ground and reduce his impact by countering with her own impact. And if she can time her punch to hit Kaguya, she can time her punch to hit Choji as he dives her and send him flying backward.

Going big just makes it worse.
His only hope would be using the part 1 butterfly mode.

Lol, Choji isn't that fast, smart, or strong.
Base Sakura's punch is > Choji's strongest attack.
