Build up of chakra means it has to charge first before it could launch, not instantaneous. People who could sense chakras such as people with sage mode will be able to anticipate when amataresu will be used. This means that Amaterasu is useless against Naruto since he just have to move really fast to avoid getting hit when he sense the buildup of chakra. Obito also call it meager, which means it shouldn't be highly regarded since it lacks quantity/quality. So please no more Amaterasu wanking.

Skin shedding makes it useless. Also naruto's body in BM and KCM is protected by chakra. He could also just shed or push away the amaterasu fire. If everyone survived the tenpaichi from the juubi by the chakra cloak, a less powerful technique like amterasu should be of no problem.

Sage mode makes the user also adept in chakra sensing. Also there are prominent sensory ninjas like tobirama and minato.

Yes Amaterasu only takes just moments to activate, but anyone with any kind of versatile perception or sensory abilities should be able to survive Amaterasu. Just think, has Amaterasu actually killed anyone who isn't fodder to the story?
