I know for a fact that kakashi wouldn't just kill Rin just to save himself. But what I did gather from this chapter was that Rin is someone we were a little confused about.
Now throughout that chapter I noticed the enemy was distraught when kakashi killed rin. Like that ruined there plans or something. Then the Ninja said they could not let Rin get into the hands of the enemy. Why would Rin be so important? Because she was a spy from the village that had attacked Kakashi. And somehow kakashi learned this and was forced to kill her. He was crying because, although she was a spy, she was still his teammate and that decision hurt him. ANd because he killed her, right in front of Obitos face, Obito and Kakashi awakened the MS, because of the feelings obito had for Rin.
