This theory is a bit unlikely, and I may be looking into the scene a bit too much, but here goes!
So we're all very unsure with the situation Obito saw: why were Rin and Kakashi there? Why did he kill her? What were the intentions of the Mist? Theories range that Rin was a jinchurikki or a double agent, all that. One theory I remember reading on the base was that Konoha was involved due to the top left panel here
We can see the Mist Shinobi's headband and some have figured that the design may match a Konoha headband.
Now, one question I've wondered is why Rin and Kakashi were there alone. We know Minato was on some sort of mission, but there's generally three-man squads, right? Well, suppose that the supposed Mist shinobi that Obito killed was actually there with Kakashi and Rin?
It makes sense that all the Mist Shinobi had got into a riot, yelling that there were reinforcements and immediately, someone yelled to retrieve Rin's body. And then the "Mist" shinobi dashes towards her.
Conclusion:
-Konoha had sent a 3-man squad during Rin's death
-The other man was in disguise as a Mist shinobi
-He was running towards Rin's body because the Mist had yelled there were reinforcements and they had to retrieve the body
I'm hoping Kishi will reveal the events soon, with the latest chapter involving Kakashi and Obito running off. I doubt this theory will come to fruition since it relies on the assumption that the little bit of the headband we saw was a Leaf headband. Then again, Kishi wouldn't make just ONE shinob's mask break off randomly, I think. But I dont see how, since Kakashi will be having the flashback (most likely) and he was unconscious during the whole thing.

. What is he was really an undercover Konoha shinobi that THOUGHT he had been discovered and was rushing to get the body before the Mist? Until Obito gave him a branch to the chest of course. Conclusion:
