Obito would stomp him with both of his eyes.
The rinnegan is an evolved form of the sharingan, its meant to incorporate the abilities of the mangekyou, not just the six paths jutsus which are merely an addition.
Obito has a strong MS eye technique, a technique that outclasses everything we've seen from nagato, same with madara, he has PS which outclasses the rinnegan as well.
Point being that the rinnegan isn't as strong as it can be in nagato's hands because it lacks an important chunk of its arsenal [the MS].
