I thought about this today. Kaguya had 3 eyes. She had 2 byakugan eyes and the sharingan on her forehead. Here is my 1st question:
How did Hagoromo get the rinnegan? I ask this because Kaguya did not have rinnegan as far as we know. Hagoromo's inheritence from the shinju would obviously be more dilute than Kaguya's because Kaguya ate directly from the tree while Hagoromo's power was born from a secondary source. You would think then that Hagoromo's dojutsu would be weaker than Kaguya's because of his more diluted power. However the rinnegan is more advanced than the sharingan. I'm sure you can see why I'm wondering how Hagoromo got the rinnegan.
Next: How exactly did Kaguya get 3 eyes? I could see the shinju powering up the two eyes that humans already naturally have, but I don't see it just causing a whole 3rd eye socket and eye ball to randomly mutate onto a person's body. Do you think Kaguya already naturally had 3 eyes? If so, do you think that this was some kind of weird birth defect or mutation? It is just weird.
This is why it is feasible for Kaguya to be an alien. To add more merit to this theory, consider this:
Hagoromo said in chapter 670 that Kaguya came from another land. In my translation, he even said the words "your land" to Naruto. If anyone has the viz translation, please post the scan of this page if you find that my translation was wrong.
Now why would Hagoromo use the word "your" implying that the land was not Kaguya's as well? Konoha was not invented back then. Could Hagoromo have been saying that the shinju was located in what is modern day Konoha? Perhaps even modern day land of fire? I doubt it.
So then where could Hagoromo be referring to that didn't belong to Kaguya and that would warrant the word "your" to Naruto? The only place that I could think of that would fit this description is the planet Earth.
Furthermore, Kaguya and her family seem to have these random horns for some reason. This seems to even be a genetic trait as Hagoromo and the silver and gold bros (who were speculated to be related to the sage) have these horns. Horns are not just some ordinary human trait. This lends further credibility to the alien theory.
Basically Kaguya must either be an alien or some mutant freak. I doubt the shinju does all of that to you.
