I think it is much more logical to assume that Obito gave each of them a sharingan and a rinnegan and then had kabuto edo them. Kabuto didn't implant them with any eyes, it was Obito, if kabuto had implanted rinnegan into them everyone edo would be running around with rinnegan.

Obito likely gave them a sharingan from his collection of sharingan he likely has. And as it has been shown he does go after Uchiha eyes.

Obito probably gave them the rinnegan through whatever technique Nagato gave the paths of pein the rinnegan. Also those rinnegan that are given out obviously aren't true rinnegan, at the very most they split power between them. there is likely a way to give a rinnegan to people who are dead, possibly through the king of hell regeneration or possibly an asura path tehcnological copy.

Sharingan are obviously much harder to create than you state or everyone would have one.
Rinnegan are obviously much harder to create or Obito would have had one when he got fused with zetsu goo.

Eyes aren't as easy to make as you think... if they were then every edo would likely have had the rinnegan.

Edit: that chakra possession thing is interesting, but if it were true then wouldn't their eyes change back after being out of range of the controllers chakra influence, just like everyone elses eyes who have changed back after chakra influence has effected them? I don't remember specifically if it turned back, but I'm fairly certain that the rinnegan in the animal path didn't change back after out of range. If they did turn to normal, then please disregard this.

Edit2: The eyes didn't change like I said after no longer be under the influence of Nagato's chakra, therefore I don't think it is chakra possession and are actually real rinnegan with a portion of an actual rinnegans power. still has rinnegan in the image below, when Nagato is way out of range.

we dont know what it takes cause madara never said except he had ems and senju dna and uchiha dna.........maybe there is something else maybe not but they got the eyes from the chakra rods from obito
