The one reason Rikudou doesn't belong to a clan, something obvious most have missed.
Rikudou was the first to discover the properties of chakra, if he was the first, and his 'religion' The Shinobi Sect (Ninshuu) came before the ninjutsu era, shinobi clans would not have come apparent until after him.
It's logical that him being the God of Shinobi and founder of chakra and it's properties, is the one who holds all the key aspects of shinobi skills/abilities and that through his descendants, parts of his power split and clans started to form based on key abilities they exceled at, such as Fuinjutsu/strong life force, in many cases, DNA mutilated and started to develop other unique abilities a.k.a Kekkei Genkai.
Biologically speaking, a child will receive 50% of each parents DNA, in relation to Rikudou's sons, each got half of Rikudou's abilities, and the prime example of mutilated DNA is the Rinnegan turning into that mysterious Dojutsu, then mutilating again into the Sharingan (and possibly another mutilation being the Byakugan).
One man and one woman must start the ball rolling, as the ball doesn't roll by itself.
