This does not contradict logic. Concerning Ninja being secretive, they are only secretive to regular people, not to other ninja. In the manga, ninjas can see each other, and there they can have their clothing and behavior look like normal people because everyone is Ninja anyway.

In every design, this is called an abstraction. Thus Kishi made an abstract world where everything is Ninja. There is no need to hid them if they are not in battlefield.
