Kakashi's genjutsu has improved, that's why he wasn't afraid of staring directly at Itachi when they met the second time.
And by the way, what makes you feel that Kakashi can control jinchuurikis.

Because they were in a deadlock in genjutsu and its easy to say that one isn't better than the other.
