First, this is a theory I thought of.
Basically, our first encounter with Kamui and the Juubi's Jinchuriki was here:
With Obito we got the Idea that you can't use Kamui to travel through dimensions.
After that Madara used it to get to Obito.
But still there was one difference. Obito wanted to use it, so that Naruto's attack slips through himself. In order to do this he would have to port only a part from his Juubi Jinchuriki Body. Madara on the other side port his whole actual body.
This means in order to port yourself with Kamui as Juubi Jinchuriki you have to port the whole body. This means that the Juubi can't exist twice. If Obito had ported his back in the other Dimension, there would be one Juubi in Obito's actual body and a smaller one in the part of his back he ported in the other Dimension.
I don't think Madara couldn't have dogded this attack:
I think he had planned port his whole body in the other dimension and when he got separated he got all the chakra from his feet and still ported the whole chakra in the other dimension, so the Juubi just didn't exist in the real world anymore and exist now as whole in the other dimension. If he hadn't done so, he would have to stick his lower part again to his upper part. But in this case the part of the Juubi would have broken out as a "Mini" Juubi and would generate a body out of the lower part and Madara couldn't port, because the Juubi can't exist in two different places.
So basically my Theory is like this: Kamui for teleportation as Juubi's Jinchuriki can only be used if the Juubi won't be separated in different parts so there will only exist one Juubi.
