reason y Kakashi killed rin

they were both surrounded by the mist ninjas and they where after the tailed beast inside of Rin so I assume Rin told kakashi to kill her so that they couldn't get the tailed beast

if she had a tailed beast in her it would have came out when she died. we dont know why he killed her, i suspect the mist had her under some sort of genjutsu control. if you recall a panel in the chapter the mist nin says something like "he got her, after we worked so hard to get it" the 3rd spoiler above shows the panel i refer to .

I think the old geezer madara is holding her as hostage somewhere and he used genjutsu on weakened and very emotional obito in cave.. and he showed him how kakashi "killed" rin, kakashi prolly killed some random dude but obito saw rin in there. im just guessing im confused myself too now haha
