Sasuke and Naruto both want the best for the Village and the world in general, so many might argue that a reason for the conflict is no longer present.
The truth however is much different. They still have completely different views over the matter and this will ultimately for the fight to happen.
At the end of the war one of three things will happen:
- the juubi will be killed alongside with the 7 bijuus inside him.
- Madara will go back to being dead and will drag the Juubi with him.
- The bijuus will be extracted from the Juubi and Naruto will become Jinshuriki of the bijuus composing the Juubi.
Either way the point is that in order for Sasuke to go through with his goal of freeing the world from the hatred the presence of the Power Balance he will have to make sure all Bijuus are permanently dead. I don't know how he plans on doing this since when Bijuus die they simply reemerge after a while, but still it's pretty clear this is his goal.
Right now Naruto is friends with all the Bijuus except for One Tail whom was not part of their convo inside Son Goku. Being as he is Naruto will not allow his friends to be hurt much less to be permanently killed.
Obviously this is the perfect metaphor and a closure for the circle begun by the two Brothers - sons of the So6P, passing through the best friends Hashirama and Madara. Sasuke and Naruto will clash not because they dislike each other, much the contrary they consider themselves brothers to the other one, but because their view of the key to piece differs at the most basic level. One thinks the problem is the lack of love (Naruto) the other thinks it's power - the tailed beasts and the whole run for power amongst the villages (Sasuke).
Both are right, both are wrong, as always the virtue is in the middle. So they will clash but I don't think they will die. Regardless the winner will bring peace to the world.
