He just wanted to die, otherwise he wouldn't even need Inzanagi to deflect both bones.

It's likely would not make a difference if he used it or not. Obito was already on borrowed time, and the chakra toll from Izanagi would have probably killed him anyway. Obito needed to die, and prolonging it any further would be a bad move by Kishi.
