So after watching today's episode, it got me wondering. Why is it that Minato's rasengan blew Tobi's arm off, while Naruto's in KCM mode just damaged it a little?

I find it odd too but if you remember the episode when minato fought him it was a direct hit right in the back of his shoulder naruto's hit was right near the arm when the rasengan hit not directly on his arm.

Minato's Rasengan was dug into Obito's back and Obito himself was dug into the ground.

Naruto's Rasengan exploded upon impact.

Also, Obito's arm wasn't even removed from the force like Madara's arm was. It was seeping out as he stood back up.
