I think the coloring job is done by Kishimoto's assistants do the color work on some manga covers while Kishimoto works on the story board of his manga.​

As others have said, in the manga, it has always been yellow because of Naruto's chakra, which is supposed to be warm and strong like the sun. Not sure why it's blue in the anime/games. More artistic liberties, I guess.

Yes Naruto chakra is canonically yellow. For some reason the anime decides to maker everybody chakra blue. *shrug*
