If we consider that arc to be canon filler, since Kishi did help with it and give them story ideas. You have to look at it like this, it was already a difficult jutsu. Chances are no one was skilled enough to attempt to master it and then as the ages passed on it became forgotten.

Rasengan was developed by Minato and Chidori/Raikiri by Kakashi, manga says so... But even if by the slightest chance both Jutsus existed before, they were totally forgotten and both the mentioned Shinobi created them out of no prior knowledge.
