So I've been wondering, what was the reason that Kakashi killed Rin? He never said it and they never brought her up again, but in the chapter where her death is talked about, if I remember correctly, the shinobi that attacked Kakashi and Rin were saying to get Rin's body and that it was still valuable. I may be wrong, but there might still be a possibility that Rin's alive and that she has a bigger role in the story than this. I sort of feel something like this would go down. Feel free to point out the wrongs in the theory, clears things up 
Rin was "special" to an extent that her body was connected to the Rinnegan. It sounds cliché, but I think Rin=Rinmegan would be something Kishi would do. So it was apart of some theorized Rinnegan ritual, and Minato (Bear with me) told Kakashi to kill Rin. :|
The reason why Kakashi didn't right out say why he killed Rin might have been because he didn't want to say Minato told him to in front of Naruto, for the sake of image, but I think Naruto would understand, and for the sake of not flipping Obito on into insane anger mode.
If you're up with the manga, I think when Minato shows up, he'll go to where Kakashi and Obito are and explain everything about Rin; hence why they warped away from Naruto and everyone so they don't hear what happened with Rin. Minato could get to where they're at with his Space-Time technique and enlighten Obito.
The reason why they still don't care about Rin and her "specialness" now is because Madara already has the Rinnegan and she doesn't concern him anymore and the shinobi that attacked Rin and Kakashi no longer think she's alive or just don't care about that ritual.
