Introductory argument
Namikaze Minato known as Konoha's Yellow Flash due to his signature move the Flying Thunder God technique, was hailed as a child of prophecy and one of the most analytical fighters throughout the series, he was given a 5 for intelligence in the databook as opposed to Kisame's 3.5, which already shows intellectual superiority.
Hoshigaki Kisame was feared as the Monster of the Hidden Mist, being a proficient suiton user and possessing the Shark skin sword samehada which is able to devour chakra at will; making it grow in size. He was no doubt a powerful shinobi. He was claimed a "Tailed Beast without a Tail" due to his extreme chakra level and fusion with Samehada.

Though not having any canonical knowledge of each other, analysis is always Minato's first approach to any opponent or situation. Judging from Kisame's

appearance and wielding sword, Minato's first resorts to his Gama summon to summon toads from Mount Myōboku; Gamabunta, Gamaken and Gamahiro along with Shima and Fukasuka after which he tags them each with jutsu-shiki as a preparation for any large scale suiton techniques. -> Counters
Kisame's biggest disadvantage against someone like minato is speed. In a given distance, He can be blitzed with shunshin and his head removed with a simultaneous

, perfectly reflecting Hirashin-Giri. Kisame may decide to cover the battle field with Bakusui Shōha, it's not much an advantage against frogs as they are easily maneuvered both on and under water. Not to mention that if he uses the approach of riding the wave towards them (with any possible under-water combination), the frogs specifically the large ones have the ability to jump to

, making an opening for an aerial attack on kisame such as Yatai Kuzushi no Jutsu, something he wouldn't be able anticipate or avoid given the speed of a summon. As for Samehada it's already at a disadvantage being that the toads wield Katon jutsu's such as Gamayu Endan and Wind Release Stream. It wouldn't last long against these katon attacks and the sword itself may eventually be injured. Fukusaku's tongue which has to ability to have solidity and sharpness then is able to leap from his mouth with speed and force enough to tear a hole through metal pipes. With no intel or reason to anticipate such high speed techniques Kisame is prone to be split in two or severely injured. This also nullifies shark summons as Fukusaku only has to use it under water to disperse them. Kisame is able to produce some 1000 sharks at and project them towards the enemy in a colliding wave form. I don't see this being any problem as it is easily evaded by Jumping ability and Minato's Hirashin.

as a head on technique is easily countered by Space time barrier which is projected from Minato's kunai itself; making this counter available at almost any distance. Using such a technique kisame would only be wasting chakra. Bunshin feints are rendered useless by Shima's Zessenbaku enables her to use her tongue to seek out an opponent via sense of smell and went the target is found, they are prevented from escaping as she marks them with a corrosive chemical ending the feinting.

Capturing any of his opponents in a water prison is senseless as Minato already has them tagged and may use this as a means of attacking kisame directly or dispersing bunshin. Referring to Shark-Skin-Samehada, which, acts as a accumulator for chakra, absorbing it from opponents ninjutsu based attacks or chakra output of any type then, transferring to it's wielder at will; though, physical contact is required [

] Wouldn't be of any much use in such a situation as, the ninjutsu based attack it detests being katon is what would be available for limited sessions as minato would find an alternate approach on noticing the absorption of ninjutsu, such as taijutsu. In the end Kisame would have only samehada's normal supply of chakra to resort to when damaged for recovery purposes. He has no counter for FTG based attacks nor would any of his attacks work as they would be easily evaded and nullified in some cases. Water dome [

Though he has power, experience and much greater chakra pools... his limit to suiton based attacks, speed limits and poor reflexes would be his downfall against minato.
