Rinnegan users...

Also, edo tensei users beat out puppeteers on principle.

Distance user's are always a real b*tch to fight against having to try and close that gap and all.

For various reasons, S/T Ninjutsu users present the most difficult challenge I feel.

long range fighter, if you can not close the distance or a close range fighter your at a major disadvantage, even another long range fighter would have a hard time because they'll just be going back and forth until someone gets hit

It all depends on who's fighting. A puppeteer technically is suppose to be a close range-types worst nightmare, but if you're going up against someone like A then it doesn't really matter. I'm gonna go for the hax answer, and pick the Rinnegan user.

Puppet users are pretty difficult to fight, but any Genjutsu user (Sharingan) S/t users (Tobi, Minato) Rinnegan (Tobi / Nagato) or Chakra absorption (Tobi / Nagati / Kisame)

Chakra absorption I think may be 2nd to genjutsu, because someone who is heavily dependent on chakra based attacks can't change their entire fighting style mid-fight. Sharingan Genjutsu, the reason for this is obvious

Mangekyou Sharingan. Itachis Genjutsus are on a level where he can one shot an Akatsuki Member and a Sannin and if even this isn't enough you have to face Amaterasu and Susanoo, which are as hard to counter if not harder. Through the variety in all areas and the ability to read the opponent, a Sharingan user is very hard to fight in a 1on1.
