Okay, so before we start, we need to realize that Kaguya had no Chakra before eating the fruit, that is we are assuming that Kaguya had the power of a normal human (for all intents and purposes, let's ignore the Byakugan; it's still pretty unclear where it came from).
We know that chakra is genetic, and that strong chakra genes are passed along from parents to children, since we know that Kaguya was born with no chakra, we know that she had no chakra producing genes that she could pass on to her sons. She only got chakra after she ate the fruit, but that chakra did not come from her it came from the fruit; her body simply absorbed the chakra and retained it.
But, Hagoromo and Hamura were born with Chakra, they didn't eat any fruit or anything to gain their power. That means, that if their chakra genes didn't come from their mother, then it must've come from their father, and that the father must have chakra (producing genes) in (it's) his DNA. The only known life form that can produce chakra naturally, that was born with the ability to produce chakra is the Shinju tree.
So when Kaguya ate the fruit, as a byproduct/ side effect, her eggs were fertilized, and because of genetics, the chakra genes (via sperm/seed) from the Juubi fused with her regular (alien) eggs. Her sons got traits of both parents: Humanoid bodies with horns, etc (Kaguya's contribution). and Chakra (which was the main contribution of the Shinju)
Think about it like this, If you pump iron everyday and grow big muscles, and then have a kid, that kid is not going to be born with huge muscles, same with Kaguya, the Chakra couldn't have come from her.
Now you're probably wondering how exactly the Shinju pulled it off, my guess is as good as anyone else's but I suppose the seeds in the fruit (which are techinically gametes) could've impregnated her after she ate them/swallowed them.
