Firstly, Amon knew he didn't see his Sensei performing any hand seals nor did he slam his hands towards the earth crust. Secondly, Amon fathom he hadn't seen any sign of Butterflies around him intially, and Butterflies don't migrate by this time of the season, So he knew they weren't migrating.
After putting all this theory together, Amon concluded he was under a Genjutsu.

Having being wrap around by tree branches, Amon couldn't move possibly because the tree branches were a little bit constricted. He recalled he hadn't seen any tree initially, and his sensei hadn't perform any hand seals whatsoever. By this, He realised he was on a Genjutsu. Immediately Amon thought of a way to inflicted pain on himself Thus countering it. Hereafter he swiftly tried to move his hand towards his backpocket. Although the tree branches subdue his movements, Amon was still able to reach his hands inside his back pocket. He brought out a Kunai carefully and stab himself which released him from the Genjutsu.

However Amon saw he couldn't just project his chakra into the clone, so instead he cautiously force it into the clone's chakra pathway.

Afterward, Amon decieved his sense of sight and made his Sensei's clone see the surrounding in an abnormal manner specifically Thick Darkness surrounds the clones vision Thus, blocking its sight completely. Amon also decieved the clone's mind by making him actually think the darkness was real.
